Migrate all data ans apps from ubuntu 14.04 standalone to new standalone install on Windows Server

I had a small issue with my ubuntu system and i have no more control over it and should be reinstalled. Iplan to install the new backendless server for windows and I would like to migrate all my existing data and apps to that sever runing Windows Server. Is there any way to recover my existing app from ubuntu on my news install on windows ?

Notice that i am only able to access my ubuntu via FTP to backup my files before reinstalling it.
